I would do some traceroutes when you see he issue occuring. Do it to the IP/Host you are tying to connect to or the one you can see the unusually high pings on. This way you will be able to get a rough idea of where exactly the issue is occurring whether it is inside or outside your network...

Ok.....update. After taking the word of the guy that I bought my PC from (that there was only agp on the motherboard, no PCI-E) I decided to check for myself. What do I find? 2 PCI-E x16, 2 PCI-E x1 and 2 PCI slots! So I can go ahead and order my card now! Woohoo!
