For the thermal compound, which of the three would you really recommend? For the thermal pads, how would I get an accurate measurement since they would already be squished?

If you really want rtx and dlss, then its the 3070. If not, still the 3070 as it is cheaper than the 6800. But if you want to go team red, then the 6800 it is.
beware of matx boards that cannot accommodate gpus with backplates, as the boards ram clips may interfere with the gpu physical installation. I learned this the hard way.
Sorry for not clearing that up, you see the furniture that houses my case has this space that I measured, and that's where I came up with the 18x8.5 inches. Taller cases will not fit in that "enclosure" and I have nowhere else to put the case in.
I've had a bad experience with the gigabyte b360m d3h, in which that mobo can't accommodate my gtx 1080 exoc snpr due to the gpu's backplate being blocked by the ram clips of the mobo. I've replaced my b360m d3h with a b360 aorus gaming 3 just so that my gpu can be accommodated.
The 1080ti is still powerful for gaming unless you plan on taking advantage of rtx and dlss. If you really want to replace your card, then I don't think you should hold back. As for thre stuttering issues, why not try removing gfx drivers using DDU then updating to the newest nvidia driver?
