Solved. BIOS setting for "Slot 3,4" must be set to 16/NC rather than AUTO or 8/8. A BIOS update takes away this option all together and assigns full speed automatically.

I have checked the BIOS and set it to x16/x16/x1. GPU-Z and catalyst control centre still report that the second slot is running at x8.
