Reversing the fan might make a difference, very easy to do (and easy to get it the wrong way around during a big clean/rebuild) and it then exhausts the hot air which may give lower temps.

First thing I'd check would be to reverse the case fan to see if it's fitted correctly, could make a difference. Unsure of the layout of that model but there may also be an alt. fan position.

Ah, then the (some/all?) excess Handles will have dropped as Explorer (at least) will have kept tabs open on all of that data until the job's finished. I suspect a much more reasonable number of entries once completed, it'd be useful to see your stats once completed and again after a reboot.

That looks like a huge number of Handles for a relatively weak CPU and yes, it will cause slowdowns. Worked on an HP once where it was crippled by HP's own 'utility' slothware adding #34k Handles on it's own -uninstalled those and the PC came to life again. In Task Manager > View > Select...

Look in Reliability Monitor at the time you were forced to reboot, there's very likely to be a Bug Check 0x116: VIDEO_TDR_FAILURE recorded.
