are you using a Dell, HP or some other OEM case? they often make their own proprietary pin layouts for front panel connectors (12 pin). generally cases have all those connectors separated so they can be used with any motherboard pin layout, but OEM's don't like people reusing their products

At the end of the day on both the old and new motherboard, there are two pins that when connected turn on the computer, so if you take a screwdriver or something metal and connect those two pins the computer will turn on. if you want to use that case you will need to either use a screwdriver every time you want to turn on your computer or hope that you can fit that 12 pin connector onto your motherboard front panel connectors in a way that the power button plugs line up.
