I'm buying a GTX 650 as an upgrade to my current Radeon HD 4550, and it requires a PCI Express 3.0 slot. My motherboard is a P5N-E SLI 1.XX and it has 2 x PCIe x16 , Single VGA mode: x16 (Default), SLI mode: x8, x8 ,1 x PCIe x1 , 2 x PCI 2.2

I was wondering if I could use it on my motherboard, and if so, which port would I use? Thanks!

Agree.
The GTX650 does not "require" a PCIe v3.0 slot. It's simply compatible with it as well as being backwards compatible.

The bandwidth provided by a PCIe v3.0 slot would also not benefit your card so you won't be bottlenecking the card with your motherboard.

I compared the GTX 650 to both of those cards, and the 650 had better performance on both, except for on the 7770 where it had a little bit higher texel rate.

Did you just use hwcompare? That site isn't very good. In actual practice they 7750 matches and 7770 beats it.

unfortunately the benchmark is a little old, but I think it proves that the 7750 is at least equal to the 650, with driver updates possible better.
