2 usb 3.0 ports on case, do I need 2 usb 3.0 headers on the motherboard?

I've never done a build before so this may seem like a really dumb question. Though I think that the usb 3.0 ports turn into 1 usb 3.0 connector to the motherboard. don't really know though so I'm asking.

Normally, yes. The motherboard 3.0 header serves 2 ports. Most likely your 2 case ports are wired to one cable.
