Is there any perfomance differences in speed between a 5400RPM and a 7200RPM HDDs?
For example performance differences in Booting up Windows, copying files , and starting up games...

Well, yes.
Everything else being equal, the 5400RPM is slower than the 7200RPM.

What specific drives are you considering? Why not an SSD (or two)?
What are the rest of the parts in this system?

WD is one manufacturer who sometimes labels 7200 RPM HDDs as "5400 RPM class", so you can never be sure what you are getting.
