Will using the molex to 6 pin power connector affect the performance of the gpu? Just a stupid question but I want to know the answer. Is the molex and 6 pin power connector supplying the same amount of watts?

No it won't affect the performance unless your PSU is crappy and doesn't have enough on the +12v rails. Chances are if it doesn't have enough 6-pin PEG connectors to power the card, its not good enough to power that card.
