About 750D and PWM Fans

I will be getting P9X79-E WS, Corsair 750D and H100i for 4930k. But I thought I'd get some extra case fans (one on bottom and one on top), SP120 PWM Performance edition. However, I'm very confused with this PWM fan controller and just fan knowledge in general. Do I just connect these two fans to the motherboard? So far, I know that this motherboard's fan header is 4-pin and has six of them. And I learned that 4-pin is pwm-supported. Also, if PWM is meant for mobo to control the fan rpm on its own based on the temp, then what is the fan controller for exactly? And are the fans that come with the 750D pwm fans?

Did the fan controller come with the case?
Typically people will use a fan controller if they don't have enough PWM fan headers on their motherboard and/or they don't want their fans running at full speed all the time, or they are interested in having more manual control of their fan speeds.
If you have 4 pin fan headers on your motherboard, I would use those. You can use the software that came with your motherboard (sometimes is even in the BIOS) to set you own custom power curves for your fans, or use the ones that are included.

Ok, so which things should I look for when buying the controller, such as the channel, and etc. Or if you have any recommendations it would be much appreciated

Fan controllers can range from being very simple such as models that have a knob for manually controlling fan speed to others with digital touch screens that allow you to set custom power curves for every fan. Personally my favorite are fan controllers are made by AeroCool. It has a nice touch screen that's loaded with tons of features and alarms. That's the one that I use.
Another one that I've used in the past is the NZXT Sentry.
