I originally built this with the idea of going with a Jonsbo mITX U2 case.

Much to my dismay the 980 gtx is just too big to make work.

I'd also like some advice on lighting for the 240.

Pretty good I would say. For storage I would instead use a large WD Green (because they are silent and cheap) + a small dedicated SSD cache drive (BX100 120GB for example) to make it a hybrid drive using Intel RST which is already builtin to your motherboard. Intel RST will only use up to 64 GB for caching but more unused blocks means longer lifetime.

The Corsair H75 cooler is pretty noisy. I would recommend the Enermax Liqtech 120X instead (and control it with PWM), or if you want to overclock, the Liqtech 240. I don't have hands on experience with them myself but I know people who swear by the Enermax Liqtech and Liqmax II when it comes to noise/performance-ratio in AIO-coolers, beaten only by the Swiftech H*-X coolers but those don't fit in the Air 240 and they are very expensive.

Finally, remember that both Nvidia and AMD are likely to announce new high end graphics cards in only a month from now. Even if you think that the GTX980 is good enough, its price will likely drop when the new cards arrive.
