Can the Radiator RGB fans on the Corsair H100i plug into the Corsair RGB controller and Corsair Commander Pro or is it recommended the radiator fans connect to the AIO pump?

Fans can be plugged in anywhere you want. Those controllers are gonna use the same ICUE software.
