Do I connect only pump or I also connect the fans to the motherboard?

Yes pump to pump control and then something that can monitor fan speed - pump usually runs full speed.

There is no general rule becasue different systems are designed differently. What you MUST do is follow the maker's instructions. If those are confusing (some are, I'm afraid!), tell us exactly which system you have and we can help t understand.
