Alienware Aurora R7 HDD

The R7 has a single 3.5" HDD bay. Will the two 2.5" bays on the bottom hold a 15mm 2.5" drive. Is there any way to mount a second 3.5" HDD on top of the 2.5" bay frames? (there's plenty of room).

No those can only accept 2.5" drives. You can use a 2.5" drive in a 3.5" drive bay with an adapter, but it doesn't work the other way around. The only other way to use a drive like that if all drive bays have been used would be to buy an external enclosure.
