Question All PCIe slots are bad on new Supermicro mobo ?

I recently did a system upgrade to my TrueNAS server, but the new motherboard seems to have issues with every PCIe slot!

CPU: Xeon 2696 v3
Mobo: Supermicro X10SRL
RAM: 64GB DDR4

I have a 10g network card (Intel x520) and a SATA controller card (Dell PERC H200) and neither work in any of the slots.
I verified the cards still work by testing in a separate system.

I used HWinfo and I can see the PCIe controllers provided by my CPU, and I can see the slots on the motherboard, but they all show as empty.
I also noticed there is a processor feature called "pci ratio change" and it is listed as disabled, do you think this could be the cause?

Other clues I have seen are the the port LEDs on the pcie network card light up, but they are both solid ON.
So the pcie cards are getting power, there is just some issue with connection.

Does anyone know any bios settings that could cause a loss of all the pcie slots?
