All usb 2 ports malfunctioning. Usb 3.0 working

Any device plugged into any USB 2 port gets the yellow surprise mark (as shown in the image) this includes the internal headers. I have plugged all my devices into USB 3.0 slots, but I think it may be a symptom of a failing motherboard? Despite everything else working perfectly. Although items still receive power when plugged into to USB 2.0 (I can still charge my phone and the led lights up on my waterblock, but I can no longer change the colour in the software) I have tried downloading the most recent USB drivers, updating the bios, updating windows (10 64 bit) uninstalling the drivers and re-installing them, The motherboard is an Asus X99-a (the original version)

Edit: Input devices don't work within bios when plugged into USB 2.0 (so maybe not a driver problem?)

Googling this problem hasn't shown anyone with this exact problem.

Any insight would be appreciated.
 
I have implemented that solution minus the re-start.
I'll give it a go.
Devices used: Storage devices, HID, webcams, lighting for the NZXT Kraken, HTC phone, headphone amps.
All of these things used to be plugged into usb 2.0 ports, and they all stopped working overnight, and continue not to work when I plug them into the 2.0 ports.
 
Just wondering if this thread can get a little more love? I've tried the solutions posted above.
I can't for the life of me find someone on all of the Internets with the same problem.
