Hello there!
So I was planning on building an i3 6100 + GTX 1050Ti system for about $450, but then I saw an ad for Best Buy saying that there was up to $250 off on select gaming computers. I found a $650 CyberpowerPC with Ryzen 5 1400 and RX580 4gb. Would it be better to get the Cyberpower, or to build one. The prebuilt got mostly 4 and 5 star reviews, and I know it's better, but I need to know if it's worth it.

I would say that you could keep the CPU for now. According to reviews, the 1400 isn't too bad in gaming as it...
Well that 580 is great to have. However, the 1400 is low-end, but can be upgraded. however, other parts may be poor quality (motherboard, RAM, PSU, and sotrage devices). So is it worth it? It depends. But then again, you still get a warranty and can buy accident protection (which I recommend). you honestly can't go wrong with the RX 580 as it is the best mid-tier card on the market...also considering it's out of stock or costing towards $400 (regularly $250).

So the main specs (Ryzen 5 1400 and RX 580) are better.

However cyberpower is known to use the cheapest psus, case fans, and other parts they can get their hands on which ultimately makes the cyberpower pc more expensive in the long run.

Have you looked at the g4560, it is almost half the cost of a 6100 and 90% of the performance. Frankly I would not waste my time with any i3 because the performance per dollar of the g4560 can not be beat. After the g4560, nothing else is worth it until you get into an i5 or better.
Note that for a g4560 you will want a B250 motherboard, still issues of H110s not shipping with supporting BIOS.

Yea, I might have about $200 after to either upgrade the CPU or upgrade their "cheap" parts. Would you say it would be cheaper in the long run to just build it?
UPDATE:
Just realized... for the build, I was aiming for it to be a birthday present. Since I have about $200 myself, should I keep the gtx 1050ti I'm going with and upgrade from i3 to Ryzen? If so, 1600 or 1500x?

Dude, the RX580 is out of stock and has crazy prices. I would get that, and upgrade the cheap parts...IF it comes with it. Who knows? They may use top quality parts. Getting the GTX 1050 Ti would only be a downgrade. But question is the 580 4GB or 8GB?

Austin Evans just made a video of the pc and at that time it was $750, now it's $650. It came with an EVGA Bronze 450W, ASUS B350 MB, not sure about the ram. One of the bad things is that it has a cooler master heat sink rather than the new Ryzen cooler. It also has a 1TB HDD. If I bought it, I would probably either upgrade the CPU, or get an ssd and better ram.

I would say that you could keep the CPU for now. According to reviews, the 1400 isn't too bad in gaming as it is 4 cores and 8 threads. Getting a Cryorig H7 is probably best. As for power supply just get a Corsair CX550M. It really isn't a bad build. They already did most of the hard work for you.
