Are these compatible?

I have an older motherboard, and I'm upgrading my PSU and GPU. My motherboard is a Foxconn G41-MXE, and the GPU that I'm upgrading to is a Gigabyte GTX650Ti 1GB OC. The GTX650Ti is PCIe 3.0, but my motherboard supports PCIe 2.3 . Can these work together, or do I need a new motherboard?

They work together.
Also, you won´t notice a real difference between running a 3.0 GPU in a 3.0 slot vs running it in a 2.0 slot.

Your MB supports PCI 2.3, not PCIe 2.3. The MB has only one PCIe 1.0 x16 slot which you can put the GPU on and will work well. PCIe slots are backward compatible.
