So I recently bought an AsRock X99 professional, and after some pains putting together my first computer I found out that it doesn't detect most of the SATA connections. It detects only one of my 2 SSD's and nothing else no matter which SATA port I plug them into; even after I tried the Internet Flash update. The only one that is working is the SSD connected to the SATA3_3 connection. Due to the inability to detect the optical drive, I can not install windows on this machine. I have already checked that AHCI mode is on and tried replacing/moving the cables to no avail.
UPDATE: Turns out the optical drive was bad. And the connector on the power supply was loose. All that's left is to Find out why the motherboard doesn't detect the 3.5" HDD

Parts:
Intel i7 6800k
Corsair H100i CPU cooler
36Gb Ram
msi Geforce 1080 graphics card
Asus DVD-RW optical drive
Seagate 2Tb HDD (3.5")
2x Samsung 500Gb SSD (2.5")
Corsair AX760 Modular Power Supply
AsRock X99 Professional Motherboard

Hi there Alphaomrga0001,

I would suggest you to reseat all of the components and see if that would make any change.
Otherwise, I would agree with alexoiu. Just contact the place you got it from and RMA it. I guess it would not hurt to contact the manufacturer's Support on that as well.

Cheers,
