OK so i have a computer i built and it works to and extent. My motherboards pcie x16 slot doesnt work right it shows video when i put my r7 240 in but its laggy and wont open games. So i put in the second slot its only a pcie x4 but it works. So what does anyone think is wrong?

1. Have you checked your display drivers in Device Manager?
2. Have you updated your motherboard to the latest BIOS release?

the drivers for gpu are up to date but the motherboard im not so sure.

That would suggest the problem is with the Radeon R7 240.

Then the problem is with the drivers. It has to be one or the other.

I can't see your computer so i can only go by what you are telling me. If the R7 240 works 100% in the x4 slot, why not just run it that way

well i want to upgrade in future so if the x16 is not working right i would need a new motherboard too. Would it help if i list my computers specs.

List the name of all the parts in your machine including the operating system. What is important is how they all work together in this PC, not just separately in other computers.
