BIOS recognises HDD or SSD but not both

I have installed my new SSD with a fresh install OS. The BIOS does not recognise both at the same time, it will either recognise the HDD or SSD depending on which one I connected and booted from last. It also recognises the optical drive.

I want to run my OS off the SSD along with a few other programmes and everything else off my HDD. Is it necessary for the HDD to show up in the BIOS? I can see it under my computer so I don't think it's that big of a deal but want to make sure.

On your Mb are you using the right Sata ports. Some mb have third party six gig Sata ports. If you have to put the Ssd on the intel or amd six gig port and the slower hard drive on a 3G port. Also check that your mb bios is up to date and the firmware of the Ssd and hard drive. Sounds like one of the drives having spin up issues. May want to read there smart info with hd tune. If it not the drive it may be a power issue.

My HDD and SSD are connected to the 6GB ports, my optical drive is connected to the 3.

I will have to check firmware etc tonight. I can see both drives under My Computer though so they are connected. I will try another power cable tonight anyway.
