How do you get units to board ships? I take it 'S' doesn't work in CivIII?

Use L (load) command.

There are two ways I know of. Inside a city where the ship is located
you will get a load icon. You can also walk directly from land onto
the ship. I don't know the shortcut for these actions.

You need to check your civpedia for the transport capacity. Not all
ships can be loaded with troops.
