Boot Drive Windows Reinstall

My OS (windows 8.1) has been acting up recently, especially after this mornings update. I have been getting blue screen errors in the middle of games, and even right when the PC boots up. I was wondering if I re-installed windows would it only delete everything from my boot drive? Or would it delete both drives?
 
Solution
The cleanest way to install windows with multiple disks is to disconnect all disks except the boot drive during the windows install. After the install is complete and patches have been applied then power off and connect any additional disks.

Programs that are installed on the secondary disks will have to be reinstalled, because the windows registry will have no information on them.
If you manually reinstall windows then it will only wipe the one hard drive.

If restoring from a factory image, then that depends on the facotyr setup.
If you added a hard drive to the system then no it wont have an issue.
If the computer came with only 1 partition, and you resized it to give you 2 partitions then yes a restore to factory image will wipe this out.
