I tried everything.
I tried using the USB method, disk, and a formatted hard drive.
I keep getting the error.
I don't know what the problem is.
When I put the disk in, I just see the blinking underscore and then the disk stops spinning
and it goes back to the "BOOTMGR is missing" error.
Help me!

Solution
Your Western Digital is getting appropriately recognized, which one is the older mobo, which one the new mobo? you made the fresh install using the new mobo right?
Make sure there's no USB pendrive connected while trying to boot, make sure your HDD is correctly recognized in BIOS.

After that, try steps 5,6 and/or 7 from this guide:

http://pcsupport.about.com/od/findbyerrormessage/a/bootmgr-is-missing.htm

If you get the error while trying to boot from your Windows 7 DVD either you didn't setup correctly the Boot order or your Windows 7 DVD is scratched/not properly burned (slight chance your DVD optical drive is no longer working).

Last case scenario a fresh windows installation should work.

How do I make sure that the HDD is recognized properly?
I see it in the bios but I'm not sure if it's "reading" it right.

The bios says
'WDC WD10EZEX-0 (1000.2GB)
Not really sure if it's the error or recognized...

Also, I just installed a fresh Windows on the HDD
It works perfectly on the older MOBO I have
The new MOBO gives me the error.

Used the older one to install the new os on the hard drive.
But now I formatted it since I got the USB stick to finally work.
The only problem.. I can't install it due to the fact that I have
USB mouse and keyboard...

Ok nvm, I got the error message, when I try and install Windows
It says "a required cd/dvd drive device driver is missing if you have a driver floppy disk....."

First off, I freshly installed windows using a USB.
There are guides on youtube.
Make sure that when you use a USB stick, YOU MUST USE USB 2.0 ports and that NONE of the files are CORRUPTED.
