This is simply suggestions I can get from experts going about how to re-build/upgrade my custom-built PC. I got a new mobo, CPU, and GPU.
I have a few questions, but any other suggestions people have for me would be great :)

1. Since this is the first time changing parts, I just wanted to know how I should change out the parts and cords/wires. Should I keep everything plugged in from the PC/case and only unplug what is coming from the motherboard/GPU and remove those parts? I want to make it as convenient as possible.

2. Should I just remove every part and do a fresh build?

3. Probably a dumb question but making sure. Before I upgrade, do I need to back up my computer or do anything so that my hard drive doesn't get wiped?

3. What would be the best thing to do with the old parts?

These questions might seem confusing (probably because I'm just not sure how to change the parts) so maybe if I could just get tips or help from someone that has actual experience, that would be great.

I'd do a fresh build, gives you a chance to clean out the case if there's dust in there, etc.

Yes, def back up your HDD!!!!

Either keep the old parts for spare/backup, or you could add to them, and build a cheap media server, or similar. Or, you could try and sell them.
