I am building a PC from scratch and I was wondering if I have to choose specific cases for different motherboards or all cases are compatible with all motherboards? And I can't figure out which CPU will be compatible with which motherboards.

Some cases are smaller, and do not support ATX boards.
Specific chipsets also support different CPUs from different generations.
E.g. H110, H170 and Z170 for Skylake (LGA 1151)
H81 H97 and Z97 for Haswell (LGA 1150)
What is your budget and is it for gaming?

There are 3 basic Motherboard sizes: ATX, mATX, ITX and typically you get a case that is, tada: ATX, mATX, ITX.

Motherboard to CPU compatibility is something called SOCKET. A 1151 socket Motherboard will ONLY accommodate a 1151 socket CPU.

Rs. 60,000 or $900 and yes it is for gaming.
