Can only use 2TB of my 3TB hard drive

I have a seagate barracuda st3000dm001. I got it formatted and everything and it only is recognized as a 2tb hard drive while the other tb is "unallocated". I tried to convert it to GPT, but when I try and convert it in "diskpart" on the command prompt, it says I cant clean anything with "boot, system, pagefile, crashdump, or hibernation volume." If I can't clean it, I can't convert it. Is there a way that I can transfer those files to my SSD so that I can wipe the hard drive safely?

I'm using an MSI Z170A motherboard and my OS is windows 10 if that helps.

It sounds like you had that HDD connected to the motherboard, when you were installing Windows on the SSD, is that right? You're probably encountering an OS confusion due to that fact, which would require you to start from scratch. The OS confusion tends to store system files randomly across all the SATA drives connected to the mobo in addition to the source and the destination storage devices for Windows.
This means that you'd need to reinstall Windows on the SSD with the HDD unplugged. When the installation is completed, you can simply plug back the secondary drive and reformat it in GPT through Disk Management by deleting the volumes and re-initializing it. Unfortunately, MBR partition...
