In the past I was using a Tmobile gateway and plugged the Pi NAS into the port on the gateway. I wanted more control so I bought a router. The gateway plugs into the router and the router into other devices either ethernet or wireless. I am pulling the wireless off the router. If I run an IP scan, I can see the folder and it shows up on my mapped windows 7 \\Generic\BackUpData

It shows the IP of Generic, but if I click on the shared folder of BackUpData it does not recognize it. If I switch back to the wifi of the gateway, I can access it. How do I fix this as I only want to go through the router. Thanks.

I am not sure how you have this cabled. I suspect your problem is the standard issue people have when they have multiple routers in the house.
You some device that must pass through the WAN port of one of the router to talk to the devices on the lan or wifi of that router.

With consumer grade equipment you can really only have 1 lan in your house. It is unclear why you would need a second router but if you add a second router in front of the ISP router all device should connect to the new router. If you just needed more ports or different wifi you can run the second router as a AP instead and then only the ISP would have the "router" function.

Your problem is similar to why you can not access local lan from the internet (ie wan). You have to do port mapping etc to make that work and even then it can be extremely complex.
