Cant Boot To Windows After I Transferred To A New Case

Ok,

So i have just bought a new case and transferred everything into it. But during so i had to change a couple of the SATA cables into different ports. Now here is the thing, when i boot up it says "Reboot and select proper boot device". I done this and selected my SSD for first boot and then rebooted but it still says that and i cant get past it. I changed it back from the sata 3 port it was in and put it back to the sata 2. Also my hard drive is in the sata 3 slot and wont show up in the bios either...
Gotta love the first time build.....

Motherboard: ASROCK 980DE3/U3s3
SSD Crucial 256 GB

Wohoo!!!!. I changed the the hard drive from its sata 3 port to a sata 2 port and it finally showed up in the bios. I put the boot order 1st: SSD 2nd: Hard drive and it worked. I thought my windows was installed on my SSD, does this mean its on the hard drive?
