Can't control individual fan headers - SpeedFan

Apologies if this is in the wrong place, wasn't quite sure where to put this one. I'm trying to use SpeedFan to control my case fans. The 'sys' fan controls my front two intake fans and my rear exhaust. I can't figure out how to control just the rear or just the intakes. The two are on different headers, so not sure why they're being controlled together. I have 3 PWM modes under the chip settings in the advanced menu. PWM 1 controls all the case fans, PWM 2 controls the CPU and the third one does nothing. Is there anyway to control the two independently?
 
Solution
For the moment, disable SpeedFan, and go into BIOS. In the "Monitor" menu, enable Q-Fan control if it isn't already enabled. From there, take note of the Chassis Fan Speed Low Limit, Chassis Fan Profile, and the Chassis Temperature Limits if it's in Manual mode. Report back on what you find.


My motherboard is an old Asus P8H61-M PRO out of a prebuild and I'm using 1 of the Phanteks fans that came with my P400, A fractal design silent R3 for the two intakes and a Corsair AF 120 as an exhaust. The two intake fans are running off one chassis fan header and the exhaust off the other chassis fan header.
