few days ago i i was playing with my pc...it has two HDD-s ...partitions from the first HDD are C: and D; and i've named space on the second HDD a partition E: .......now i already had windows 7 on C; (it's on the first HDD) but i've decided to install windows on the second HDD and format the first one for my files ...as I installed windows on E:drive everything worked fine but i can't format C;partition becouse it has windows on it..i don't understand it because pc is now booting from second HDD..any toughts!?

You can use a third party partition manager to format the disk, just make sure that you format the right one! It sucks to end up accidentally formatting your working windows partition. An example of a partition manager is minitool partition manager which is free.

Understand that Windows doesn't necessarily boot from the drive it is installed on. I would guess that your boot files are on C but your Windows directory is on E. This would explain why Windows doesn't let you format C.

If this is so then using an external program to format C will leave you with an unbootable system. A Repair Install of Windows 7 should fix this. First make sure that your BIOS is set to boot from the second hard drive. One way to ensure that things are working correctly is to disconnect the first hard drive and make sure that you can still boot into Windows.
