You can use either the 3-pin connector to the motherboard fan connector OR the molex to the power supply. Not both.

The molex connection will run the fans at 100% speed. Breezy, but loud.

The 3-pin connector will run the fans at 100% speed or variable speed, depending on whether or not your motherboard has variable voltage speed control on the 3-pin headers. That may be an option you can set in the BIOS.

Depending on the fans' wattage, you can run 2 fans (or more) from each motherboard 3-pin header using y-cable splitters. There's no practical limit to the number of fans you could run from a power supply molex.
