Case/Motherboard USB Ports

Im planning on getting this NZXT H440: https://www.nzxt.com/products/h440-black-red

And I see it has 2 USB 3.0 ports and 2 USB 2.0 ports, but the motherboard (http://www.newegg.ca/Product/Product.aspx?Item=N82E16813130873) says it has 2 USB 2.0 connects and 1 USB 3.1 connect, does that mean there is no way they will work together?

You're fine. The USB 3.1 header that's on the motherboard supports 2 ports. So it plugs in to the cable from the case that leads to the front 2 USB 3.0 ports. If you look at the details of the motherboard, under "Onboard USB" it says the following:
1 x USB 3.1 Gen1 connector (supports additional 2 USB 3.1 Gen1 ports)

That means the USB 3.1 Gen1 connector (the onboard USB 3.1 header) connects to and supports 2 USB 3.1 ports. USB 3.1 is backwards compatible with USB 3.0 on your case.
