Considering swapping my buggy Supermicro x8dtn+ for a Intel S5500HCVR. I was wondering if my Cooler Master HAF XB which will hold a 12"x13" mobo will have issues with the "Pedestal" form factor ??

Solution
Yes, it is wrong case. Pedestal is another word for tower.

Cooler Master HAF XB supports:
ATX, Micro-ATX, Mini-ITX

Intel Server Board S5500HCV is SSI EEB form factor (12" X 13")
SSI CEB motherboards have the same mounting holes and the same IO connector area as ATX motherboards, but SSI EEB motherboards do not.

Cooler Master Cosmos II - Ultra Tower Computer Case

This case supports: Micro ATX / ATX / Extended ATX / SSI EEB / SSI-CEB
