I usually just use a paint brush or a q tip with rubbing alcohol to clean a PCB and never had an issue. So yes if you bought a brush specifically for cleaning PCBs I would imagine its perfectly safe.
As long as the PCB brush doesn't provide or build up static electricity or have any harms of shock, it should be okay for cleaning your graphics card. Also make sure the texture of the PCB brush isn't enough to rip or corrode anything on contact.

A can of compressed air is safer if you're not sure about the brush (what the manufacturer/vendor claims & what it really is aren't always the same thing).
