I'm getting ready to build a new system with the following specs:

AMD Athlon 64 4000
MSI K8N Neo4 Ultra
1GB Kingston RAM KHX3200ULK2
Antec Neo Power480 PSU
eVGA nVidia 6800 Ultra
2 WD Raptors for RAID 0
1 Seagate 7200.8 200GB Hard Drive
Creative Sound Blaster Audigy2 ZS
Pioneer DVR-108BK DVD-RW Drive

I was looking to go with an Antec Sonata PC case and replace the power
supply with the Neo Power 480, but I'm not sure about how the case will
handle the heat. The Neo Power 480 does have a 120mm fan.

Is anyone running a rig similar to this in the Sonata case?

My alternate choice for cases is the Thermaltake Tsunami VA3000.

Appreciate your time and response.

The case does not "handle the heat" from the power supply. That is the task
of the power supply fans.

If you want a cool case be sure and get one with a processor vent
(Prescott)even if you run an Athlon 64. This will drop the processor
temp 3 or 4 degrees.

Right now I'd buy an Antec P160 for the two 120mm fan bays adding an acoustifan on the front.

http://www.moddershq.net/reviews.asp?reviewid=37

I have a Tagan 480W that really is quiet, only a fanless would be quieter.
The bonus with the Antec is you can buy a pre-cut acoustipac for it. Check out www.quietpc.com
A cheap alternative I have is the chenbro spider but the front fan is only 92mm.
