Would is be advisable to plug the system fan into the cpu fan slot, and then the cpu fan into the system fan slot? They are both 3 pin and fit into the same headers. Due to cord lengths, I either do this or I just have the cpu fan to work with no system fan unless I buy an extension cord for it.

Solution
The CPU fan header is detected by the motherboard for cooling the CPU if that fan fails it shuts down the PC to keep from damaging the CPU!!!!!
For the AIO cooler still the same thing you need to learn a bit more
Yes the fan would work but be bypassing the PC safety systems so 100% wrong.
I have found an answer on another forum post, and I've decided to just get an extension cord for the system fan so it can go directly to its intended header just to avoid issues. Thank you though

100% wrong you need the CPU fan plunged into the CPU fan header to detect and shut down the PC incase the fan fails.

The fan will work no matter what header you plug into. Just because it's designated as a cpu fan header doesn't mean it won't work with a normal fan. If I have a AIO waterloop installed and am not using that header, I can use it for a case fan and be fine. So, the way I see it, I'm 100% right......

Only if it's set in BIOS like that, most BIOSes I have seen have that disabled by default. Even if it shuts down undetected, other functions would kick in and throttle/shut down system.
