as of now my gpu is a 280x by gigabyte and a fx-6300 with a stock cooler. whenever I have the side panel on it gets super loud while playing games and even is a bit annoying while idl. when I take it off it becomes far quieter. COuld it be the fact I have a stock cooler on my cpu, the gpu is really loud, or both?

It could be because your side panel doesn't seal well. As air rushes in through the small openings between the side panel and the case the change in velocity causes the sound you're hearing. You can always try adding some thin strips of insulation foam in the spaces where the case meets the side panel. You can even put tape over cracks and see if it reduces the noise.

You can also try moving fans around, changing some intake fans to exhaust fans and vice versa, removing fans altogether, or just replacing your fans for quieter units.
