computer laggy after scan and repair disk?

Before i left to go see relatives, i shutdown and updated windows 10, but when i got back, at first my computer couldnt detect my hard drive, so i disassembled it and unplugged and replugged all the wires to my hard drive.

Then, when i booted it up, it started to scan and repair drive at my bios page. After about an hour, it will launch and go to the windows 10 login page, in which it is very slow. This happens everytime i boot up my pc, unless a push a button within 5 seconds to prevent the scan and repair. When i reach the Windows 10 login page, it takes about 5 or 6 seconds to type a single letter, and reaching the main desktop takes about 6-7 minutes, which leads to a black screen, which will then show the actual desktop after about 3 or 4 minutes. Please HELP! I also experienced fps drops when playing games before...

Mobo: MSI 970 Gaming
Ram: Crucial Ballistix Sport 16GB (2 x 8GB) DDR3-1600 Memory
HDD: Seagate Barracuda 1TB
Right now i have the Geforce GTX 960 ACX 2.0
