Computer running slow for 3 hours after startup

Big issue with my PC. It runs slow 3 or more hours after startup. After it is done with not working properly it goes back to normal speed. It is annoying, and I would like to know what is causing this.

Ok, I don't know the age of the hard drive, but it is a 931GB Western Digital. (Bought this PC used because I couldn't afford a new one, so I won't know some stuff)
CPU: i5-650
Motherboard: Intel Corporation DP55WB
Ram: 8 GB 1333Mhz
HDD: 931GB Western Digital (HDD)
GPU: Gt 530 (will soon get upgraded to a GTX 1050 hopefully)
PSU: 500W Silver Stone
Chassis: (No idea, pretty small though)
OS: Win 7

I have got: Steam, Discord, Viber, DriverToolkit, f.lux and lightshot.
