Computer Running Slower than is should be

Hi, I have recently been experiencing a slower computer than what I should have based on my specs.
Specs:

And I switched out the GPU for a NVIDIA GTX 650 TI 2GB
switched out the PSU for a 750w PSU
and switched out the old HDD for a new 1TB WD Black HDD which shows 10x better performance in crystal disk mark.
This leaves me with the same MOBO, same RAM, same Soundcard, and CPU. I bought the origional rig refurbished with the quad-core processor hyper-threaded up to 8-cores. And i have windows 7 home premium.
On start up, it takes about a minute until i can do anything. This is because my desktop icons constantly refresh themselves, and it is slow to load up any programs. I originally questioned whether it was the slow original HDD, and so I switched over to the 1TB WD Black harddrive, which did give much better performance for a while, until recently when it has started to slow down. CrystalDiskMark still gives it a average of 125-135 read/write speed, which is much faster than the old HDD, but this startup problem still persists, and so I want to make sure that my rig is as safe, and good as it can be.
I've also questioned whether i could have a virus infection, and so i've looked in task manager for any suspicious programs. I have found two instances of conhost.exe, one of which i can open the file location to the system 32 directory, and the other does nothing when i try to open its file location. This is the same for my winlogon.exe and csrss.exe, of which i am also suspicious of.
My last suspicious is that my MOBO Is not capabale of keeping up with all the upgrades that i've applied to my computer, since it is meant for the Pavilion setup, but i've added a new HDD and GPU and PSU.

Thanks for the suggestion, I run SpeedFan quite frequently if i think there's a problem and haven't noticed any abnormal temps. The only antivirus installed right now is MSE, since my norton just ran out, so I'll give the malwarebytes a try and see if it picks anything up.
 
Alright, I checked for both of these again. My temperatures are actually lower than average so I don't think it's an issue with that. I ran malwarebytes and it seemed to pick up a lot of things. Right now the computer seems to be running faster, but I'm not sure whether it fixed the problem. I guess a question I have is pertaining to whether the origional Pavilion parts, the MOBO, CPU, and RAM could be slowed down, or slowing down, by the new parts i put in, AKA the HDD, Power Supply (which i doubt) and the GPU. Are there any problems with the synergy between these parts?
