I found my computer is needing a longer time to start up
and I need to wait for a long while to hear the "bee sound that I was able to hear quickly.

Besides, some input devices such as mouse and keyboard even need to be re-plugged in to function normally.

What's wrong with it?

Solution
cause and fix:

1: Too many programs running with windows during startup.
- click start then go to run
- type msconfig
- under startup up tap, untick the programs that you don't need or you can disable all and one by one tick the programs you want to start with windows like anti virus, graphics card app etc.
- click apply then restart

2: You might have a lot of malware or spyware
- download anti spyware then run it

It kind of sounds like your motherboard is dying. you should run ccleaner in your system, possibly defragment your hard drive, and if you're comfortable with it opening up your system and using canned air to dust it, but it might be your motherboard so if you can replace it you can try, but there's no guarantee that will fix the problem, and if you have no part changing experience you might just want to get a new computer. I hope using ccleaner ,dusting the inside of your system, and defragmenting your hard drive works for you.

I used a Antispyware to make a scan which can be found here : http://www.superantispyware.com/ , now the issue is gone.

THANKS FOR BOTH ANSWERS
