connecting cpu fan to fan controller?

if i connect cpu fan to a fan controller will the motherboard loose the ability to warn if the cpu gets to hot if the fan controller would stop working for some reason or will the motherboard still have the ability to shut down if heats gets over recommended temperature?

if you want to run in issue do it but system may not post if you did not connect cpu fan to the motherboard header .
