Constant state of "boot from"

I built my brother a computer and he has been having major problems with it. This isn't the first time this has happened, and it seems to get progressively worse.

Specs:
Case: Antec Nine Hundred Black Steel ATX Mid Tower Computer Case
Graphics Card: VGA HIS|H577FM1GD HD5770 R
Mother Board: MSI 890GXM-G65 AM3 AMD 890GX HDMI SATA 6Gb/s USB 3.0 Micro ATX AMD Motherboard
PSU: PSU ANTEC|EA750 750W RT (pretty sure link is the same one)
CPU: CPU AMD|ATH II X3 435 AM3 R
Memory Sticks: MEM 2Gx2|GSKILL F3-10666CL9D-4GBRL
Hard Drive: HD 500G|SAMSUNG HD502HJ %
DVD: DVD BRN ASUS | DRW-24B1ST/BLK/B/AS%
OS: Windows 7 Home Edition

How it started:
I directed him to these sites that would automatically upgrade his graphics card and mother board:

He was using the Live Update 5 (at bottom of page). He said it asked to unlock something and he clicked yes.

After these automatic updates, the !2#1 hit the fan.

Problem:
His computer has entered a constant "boot from" mode, in which it keeps asking to boot from the primary or secondary hard drive (he has no secondary). He has tried using the graphics card CD, Windows 7 CD, and mother board CD. Asking tech support for MSI, they told him to take out the battery, wait a while, then put it back in. This has worked, but eventually it will go back to a state in which it keeps asking to boot from something.

I am really ashamed I built this for him. I haven't run into anything so awkward before like this, and since this is the first time I built him a computer he probably will never rely on home-built systems again. Any help is greatly appreciated.

Chances are he unlocked cores on the cpu this can create problems described best thing to do is to go into the bios and set it manually for 3 cores, amd uses quad core cpu's with one bad core sometimes core is bad sometimes its minor on 3x series.
 
Those things come with cd-rom that contains all the drivers and install software you need. If you want the latest drivers then you go to the manufacturers web site and download the latest drivers. The mother board usually doesn't need an update , unless for some reason you want to update the bios. It sounds like the bios was updated and it changed the boot sequence.
You can try looking in the bios to make sure the boot sequence is correct and the installed hard drive is listed first.

I have been working with him to try and figure more things out. I think I have gotten closer to the problem.

I don't know how to change the CPU to 2 cores in the BIOS, and don't think that's the problem.

The problem is that the boot sequence does NOT recognize the hard drive. All it lists is the option to boot from the CD/DVD or some "2.2TB infinity" thing. From what I understand, this infinity thing is supposed to help hard drives with a certain amount of disc space (or speed, not sure which) work or work better. Finding more information on it, this has caused a lot of people problems. I have disabled it from the boot menu as well as from its options too (there are 2 options, 1 is the device thing itself, the 2nd is some timer). This does not work and it still can't read the hard drive.

I have tried using the repair, restore, fix, etc... All that comes up is some hard drive :X. It has like 31 MB or something in it (far cry from the 500GB hard drive). Some memory is used up and all the folders are empty.

The only thing that works is to take out the motherboard's battery for 5 min., put it back in, then hit F2 to do some default thing. Then Windows starts up normally and works perfectly fine.

Once the computer shuts down, it goes back to being stupid and can't recognize the hard drive anymore. Only way to start the computer is every time you boot it, you have to take out the battery in the motherboard for 5 min. and put it back in.

Something happens when between taking out the battery and putting it back in that allows the computer to work fine. Setting BIOS to defaults or optimized defaults does not work at all. So whatever the battery resets can't (or doesn't) reset through the BIOS.

Then something happens between working fine and shutting down, which causes the motherboard not to recognize the hard drive anymore.

I have no clue what is going on. If I had to hazard a guess, it has something to do with this 2.2TB infinity thing. However, googling solutions and using what knowledge I have of computers yields nothing that works. I could try having him re-install windows. That is a last resort though and honestly I don't think that will fix it.
