So I have the Corsair 4000D RGB Airflow but I don't understand where the cables go onto the MSI B550 Gaming Gen3 ATX AM4 Motherboard. Do I connect the RGB fans to the SYS_FAN or the JRGB slots ?

Does that model come with a hub that connects to the RGB controller? It's not really clear as to what all comes with the case unfortunately. If there's a fan controller hub then your fans should go into that and then connect the fan control to a fan header and the RGB to the RGB controller. It looks like the RGB controller connects via USB.

These are just assumptions on my part based on what information I could find regarding what should come with that case.

yes, there is a RGB hub, and I would assume there is a controller because there is a 4th wire connecting the hub to a separate box which has 3 cables, a sata cable, usb 2.0 pin, and the wire that's connected to the hub

Yup the box with the SATA and USB is the RGB controller which will handle everything for RGB and needs the Corsair software installed to interface with it. The hub and the controller are just for the RGB portion near as I can tell so you'd need to power the fans off the motherboard fan headers (or if there's a fan controller, but it doesn't look like there is).

Alright so each fan has its own cable, I just need to connect all 3 to the motherboard fan headers ?
