CPU cooler blocking A1

On my Asus Z87-K motherboard I bought a cooler master heat sink to use and it blocks my A1 memory slot, I have two 8gb ddr3, 1600 ram sticks, what happens if I just install into slot B1 and B2 as I can not do A1 and A2 because nothing will fit in A1

If you don't use channels A and B, you won't be able to take advantage of dual channel memory speed. Always put a MATCHED pair of sticks in like-colored slots. The sticks should be in A1 and B1 - OR - A2 and B2 anyway. Not A1 and A2 and not B1 and B2. Read your manual. Page 7-1.

Btw, what Cooler Master cooler are you using?

Sorry, just noticed what I said earlier. What I meant to ask is if it was okay for me to use A2 and B2 over A1 and B1 (this is what I ended up doing). I am using the coolermaster hyper TX3.

Yes, that is fine. On some boards, they require you to populate one pair of slots before the other pair when only using 2 sticks. But I don't see that disclaimer for your board.
You must have some RAM sticks with tall heat syncs. I have that cooler on my other machine and it clears my RAM fine in the first slot.
 
I have CM Hyper 212 EVO and all 4 slots populated. I solved the interference problem by grinding off 1 mm x 10 mm from the bottom of the fan plastic casing. Works fine. You may want to consider this if you want to populate all 4 slots in the future.

With the EVO simply place the clips that hold the fan to the cooler fins a bit higher, has no ill effects on cooling
 


While I was assembling the computer I did consider raising the fan. It had to be raised substantially and the top of the fan had a considerable offset making it look odd. Besides, the most air is needed at the lower portion of the heatsink fins which is at the bottom. Another factor is that I have the capability and skills for grinding. That's why I did it. If I have to replace the fan, I will have to modify the new fan too.
