So the processor I'm currently using is an AMD Fx-8350, along with a GTX 1060 as a GPU.

I've only recently brought the GTX 1060 and was running destiny perfectly fine on the first day, well over 60fps on High graphics.

After the first day I started to notice some lag spikes while playing, causing the game to be basically unplayable. I checked my CPU and the thermal paste was almost fully done. So i cleaned the CPU and the heat sink and applied fresh thermal paste. But the issue still persists. What has caused these lag spikes to happen during the course of a night?

I was keeping and Eye on my CPU while I was playing and it runs at 50-60% and then spikes down to about 15%. every time it spikes down it causes lag spikes in the game.

Has anyone any ideas on what could be causing this spontaneous lag? or have any fixes?

A huge drop in CPU usage is not a spike caused by your internet connection. Go to http://www.speedtest.net/ and run the test. During the test there will be a small box open that should show a smooth line going from left to right, if there are a lot of jagged ups and downs, call your internet service provider and ask them to test your line. If that is not satisfactory ask for a technician to come to your home and test your lines - and modem.

A huge drop in CPU usage could possibly be a result of overheating. Download HWiNFO64 [or 32]. Make sure you download the correct one. https://www.hwinfo.com/download.php

EDIT: HWiNFO will show a great deal of information, including your CPU temperature...
