CPU fan running at a constant 3000rpm

I have just bought a new motherboard (MSI S1150 ATX H97 GAMING 3 Motherboard) and everything works fine except the CPU fans wont listen to the BIOS settings. Smart fan is on and it doesn't seem to change the fan speed even though the temperature is around 30-40. Thanks in advance :)
Under the BIOS settings it is seen as CPU_FAN 2 whilst on a CPU monitoring system it says SYSTEMFAN

PC Specs:
GPU: Asus GTX 760
CPU: I7 4770K (Asetek Liquid cooling system)
Motherboard: MSI S1150 ATX H97 GAMING 3 Motherboard
RAM: 16gb DDR3

I haven't had any experience with this liquid cooler, but it could be the case that the fan is not PWM and and the motherboard can't control it correctly, if that is the case you are most likely need a fan controller.

I mainly use ASUS Motherboards, and their software "AI Suite", if installed normally gets control over the fans once windows starts, it could be a similar case for the MSI Motherboards, its most likely noticed if your fan speed change during windows start and not in bios.

Could you please post the exact model of liquid cooling you are using?

Also I would have expected lower temps for a liquid cooling and full speed, what are your ambient temps, just to be sure?

I bought my computer pre-built which included a liquid cooler, unfortunately i could not find the exact model all that i know is that it is an Asetek LCLC model. I currently have my PC at room temperature of about 20-30 degrees the CPU temp ranges from 30 degrees and goes to about 60 degrees under stress. I am not sure if my motherboard could have been damaged when installing it however i have plugged the CPU fan into a system fan port on my motherboard and the fan now listens to the BIOS and changes speed as told in the BIOS. However this concerns me as the fan speed does not increase as the CPU temp increases.
The computer that I bought pre-built was an ASUS ROG TYTAN G30AB however i wanted to upgrade my system and started with upgrading the motherboard and the case, as the airflow within the case was terrible and the temperature was very high. This concerned me as i wanted to upgrade the GPU and therefore i bought a new case and motherboard.
