I'm using an A6-6400K CPU and Noctua NT-H1 thermal paste. For some reason my CPU idles at 50C, not going a degree under that and it maxes out at 88C while I was playing Borderlands 2 at Med/High settings. I'm really concerned that this will throttle/destroy the CPU wanted to know what I could do to stop it.

It's been running fine, no crashes, hangs, freezing or anything and only now I found out that the temps are sky high. Should I worry?

Don't worry your system will immediately shut down if CPU temp represents a danger, to prevent damage.
What are you using to monitor temp ? try RealTemp and see if it outputs the exact temp.

I use CPUID HWmonitor for my temps and I also tried Speccy. Both say the same thing. I also tried using CoreTemp and RealTemp, Realtemp doesn't support my CPU and Core Temp doesn't give any reading, it just tells my the TJ. Max (80C).

I switched out my thermal paste twice to make sure I did it correctly and that didn't change anything. In the BIOS, it tells my my temps are around 30-40C but they steadily rise (only in the BIOS).

I also played some LA Noire and HWMonitor tells me my max temps were 95C... I don't know who to trust.

95 is not a normal temperature check your CPU fan try to reinstall it and see if anything changes you might want to get a new CPU cooler if nothing changes.
