If i just had my SSD plugged in & then installed an operating system then plugged in my HDD's, would it install to the SSD but still read my HDD as a primary storage device automatically?

You have to designate the HDD as your storage location for programs: such as your browser download folder. I currently have a similar setup, just remember to double check where things install to.

Well i'm pretty new to this so idk how to go about doing that, but if i had just the SSD plugged in it would auto install to the SSD correct?

Yes, just be sure the SSD that boots first in BIOS.
